Sadly LDraw is not capble "connecting" the parts like you describe. It is one of the weaknesses of the current LDraw system. Our volunteer programmers have been studying a way to "connect" the parts but the task is a very daunting one.
The only way to track what you have connected right now is by using MLCAD's grid system. By default MLCAD's gird system is set to corse which means that each movement of the keyboard arrows will move a piece one stud.
The medium setting moves the parts 1/2 stud and the fine moves the larts 1/4 of a stud. You can see what grid you are in by looking at the toolbar and finding the 3 square like icons that have lines up/down/right/left on them. The corse one has a square with 4 smaller squares in it. The meidum has more squares and the fine looks like a wire mesh.

While using MLCad I find it rather time-consuming to manually align the parts together when constructing something.
Is there a feature which "clicks" the parts together for you? Is there a new version/update/patch which allows this? Or am I just being too lazy and losing the Lego spirit? I think such a feature could have potential.
